My choice would be the Hotel Drisco in Pacific Heights. Get a room with a view of the Golden Gate Bridge. Sort of a quiet, residential neighborhood but shopping/bars/restaurants a a short walk down the hill.

In addition to the Drisco, look at the White Swan (fireplace in every room) and Petite Auberge (ask for a fireplace room). The Monaco is not as small, intimate as the others, but they have jacuzzi tubs and may be considered romantic when in use.
